Turf wars between triads/Yakuza/Russian mob and their supernatural allies.
Vampires. Why does it always have to be vampires? SF just seems to grow them faster than other cities.
The secret under city. Unbeknownst to most denizens of the city, the 1906 Quake dropped a huge chunk of SF underground.
Fey driven from SF in 1906 want it back and have been making many pacts to increase their influence. GG park is a haven for the Fey. GoogleEarth has been manually adjusted to compensate for the size discrepancies of different park images. Gps systems are notoriously unreliable in the park.
David Lo Pan still runs his import export business in SF. Or someone using his identity does.
Motorcycle gangs of werewolves, ogres, and ghouls fight over the street drug distribution.
Satanists are constantly trying to bring about an apocalypse.Deep connections with political hacks make the leaders untouchable, and their minions are expendable.
Nazis. I hate Nazis, there should be Nazis. Recruiting skinheads. And creating a zombie army to overtake the city.
Genentech is growing some interesting things in their vats. Maybe some things that occasionally get out and get really hungry.

Drugs flood the streets and despair runs like open sores amongst the thousands of homeless on the streets.
Marin headlands is home to secret paramilitary org's in underground bunkers. No known agenda.
Mummy "living" beneath legionairres building.
Kervorkian like serial killer publicly assisting in suicides -- of people recently diagnosed with Incurable diseases.

City hall hides a terrible threat to city which Mayor is trying to activate, but lacks sufficient despair level to trigger.
Press constantly misreports supernatural events as mundane. Which makes sense as many members of press are inhabited by controller worms seeking to gain info for host.
